Your choices during Main Story quests only slightly affect how some parts play out and do not affect your rewards or have lasting effects outside of the MSQ. However, during some side quests your choices matter a lot more and depending on them your rewards can change or you may fail quests entirely. In this particular case if you choose to save Linden, you will encounter him later but you will need to fight your way out of the base and Orderlies in the Zone will become hostile, so you will get a few more enemy camps.
He will help you in the future if you save him
