You can still collect Alpha and Gamma by doing Proto-Electro Clusters, and you can collect small amounts of all fragment types by scanning for caches. Between 24:00 and 5:00, wisps won't attack the anomalous installations, so you can still farm for them during that time-frame, but bear in mind that they -are- still present, so don't get yourself one-shot by the invisible wisps when you go back to the machine to take your rewards.
Because they only appear in Rostok, Fool's Path (Upper) and Army Warehouses (Upper). They don't show up in Pit/Forest, DeadCity/Graveyard or any of the North. So if you want Beta and Digamma Fragments, anomalous installations are going to be your main source.
What answer are you looking for exactly? Their spawn cycle hasn't changed, and you apparently know where they appear, so what piece of information is it you're looking for? For what reason did you share your anecdote.
