How you possibly broke it: you probably decided to take full advantage of the meticulous storage options and set a specific amount of each item, note that if you're having the same issue as myself, these are the items that are not showing correctly in your storage tab. So the AI is reading it as not having the material when you do and therefor not cooking/crafting.
How to temporarily fix it: a workaround I've found is by constructing new stock piles and only limiting the broad items that go in: food rations, resources and equipment. NOT the specific amounts. you can set the specific items, just not the amounts ( this is how it bugs/crashes even for chests). you will have to move every item that's bugged into a new stockpile and disassemble the old one to prevent your amounts from being bugged.
As far as managing the amounts of items in the chest... well you and your outhouse are gunna be best friends until this gets fixed :)
