For me, I'll typically just join whatever temple is in the same city as the knightly order I join, or whichever one gives me access to potion making early on. On my current Dark Elf who is quite literally incapable of using magic (no magic in daylight or darkness), I ended up choosing Dibella as I never have before, they have Long Blade and Etiquette as skills which are two I have been focusing on, and also as a roleplay reason, a member of their temple was the one that helped me to find a cure for my characters Wereboar Lycanthropy, so it only seemed fitting! Having access to early potions through buying them also certainly doesn't hurt.
All in all, they're all mostly for flavor in the end and whatever you personally like, or think would fit your character best, save for the examples that allow you to either make spells or items, or buy soul gems as only a few have these benefits, only one in the case of making items and another in terms of spell making, so if for whatever reason as a mage character you want to avoid joining the mages guild, Kynareth will be the temple you want to go with, and for non-mages, Julianos is likely the best for the magical items from a gameplay standpoint.
