3 > 5 > 6
3 just had a more meaty endgame compared to any of the later three. Since it was basically pokemon but with viruses.
4 mostly because of how the dark chips work, the power of dark mega/etc. 6 probably has the best gameplay, but there's some parts i dislike like tenguman's minigame.
The ones i prefer are:
MMBN3 Blue: because of FolderBack (with a FullCust as your regular chip, FolderBack makes super easy to cycle through the chips on your folder, and spam Flashman/Plantman for a infinite stun-lock)
MMBN4 Red Sun: SearchSoul is very strong, and if you want to try playing as Dark Megaman one day BugCharge is your best friend until you get to the postgame (and the Giga Chip we get on Blue Moon for Dark Mega is only useful on PvP...).
MMBN5... for this one is Team Colonel for story purposes and team Protoman for the strongest Chaos Unisons... i still like the Navis on Team Colonel more, but i see most people liking the ones on team Protoman... so i don't know...
MMBN6 Gregar: the options of Giga Chips and BeatOut you get on Gregar are more focused on power, while Falzar (my favourite version) is more focused on utility, which makes Gregar slightly better for story mode.
And we have to play them all to get all the achievements anyway
