MMBN 3 NaviCust Customizer confusion

I have a good understanding how to put puzzles together, color code, and rules. But I still don't understand why it gets glitchy. The Command Line is the most confusing part. Say, I put two "white" puzzles, on the command line - not touching each other- it'll start glitching. But sometimes, it doesn't glitch if it is on both opposing ends.

Or if I put one white and one yellow next to each other on the line, it'll glitch. But if I keep yellow above the command line, while white is on command line, it doesn't glitch. I feel like there isn't a good clear understanding why it does this.

I looked everywhere, and nobody has answer to this confusion / problem. All they say, "don't let colors touch, use glitch codes, and the likes." I'm like, that's not good enough.

Even this video doesn't help either. It's the same run on the mill rules without explaining the command line. What can one or one cannot do on the command line?

There's 2 types of pieces, the blocky textured pieces and the "flat" colored ones. The blocky texture ones can't be on the command line and the flat ones MUST touch the command line.

Also if you're using any EX codes, some of them come with bugs.

Thank you!! I had have been perplexed with the smooth / block texture intent.

There's a couple of specific programs that will also always cause bugs even if installed correctly, though they're pretty much postgame-exclusive, so easy enough to quiz as and when appropriate.
