5DS had voices, ability to trade Liberation team members for members from the other game's team, an extra system to use a second navi in-battle (extra attacks if done with full-synchro), extra chips, extra number lotto codes, network maps, BassXMega (Gold and Silver), SolXMega (Boktai crossover content), could copy 1 folder from 5 GBA as the Xtra Folder... probably forgetting some stuff.
