Every time I disengaged missiles, I had no clue on whether the missiles timed out, hit obstacles or hit me during some sort of invincibility frames. I understood partially the developer intent of using obstacles, but it gets drowned out by poor feedback; or rather lack of feedback because of how precise you must perform the mechanic that it's really hard to perform consistently. It's not helped by the fact it's often the kill mechanic and that Stage 9 is rather long (unless you are savescumming the boss).
My solution was to just beat the boss before missiles become a thing. I see it as it's time punishment mechanic. You were too slow, so the boss does something you don't want it to. Snake boss basically slaps you with missile pressure, Jumper jumps to the other side of the map without you damaging it for being too slow, caravan uh... More lasers? (Caravan is a nice spectacle, but the lack of mechanic to pressure the player to engage with the boss makes it really easy.)
