how do you clear the school of hypnosis things?

After taking the initial quest, proceed through the objective steps until your school's aura becomes purple-fogged. At this point, your objective is to find and destroy 13 purple-gem tripods around the school.

That will clear the initially strong/deep hypnosis around the school, but you'll still have to find the mastermind that has a hidden dungeon entrance on the campus.

Let me know if you need any further help, like the entrance location or dungeon conquer tips.

Hi, I am currently doing the quest but am stuck looking for the final gem, does anyone have a list of the locations for it or is the last one locked until I complete the other 2 story related missions?

You'll also need to build up hypnosis resistance. The bookstore in downtown sells a book that boosts it by 15%. Theres also an accessory at the accessory shop and one in a hidden passage in the hypnosis place in town.

Success rate depend on your resistance not your stage

Even with low resistance, you can still break the tripods, though you'll probably fail a lot and get highly hypnotized. Good news is, Mado sells a consumable that lowers your hypnotism level by 20 for 9800 yen per item. So it's not the end of the world if you fail a bunch.
(Though you should definitely get some hypnosis resistance item(s), since you'll need them at some point.)

Postgame? I run around with Lv.100 Hypno Level ever since this Event. I even already got the Achievement which makes removing Hypnosis no longer possible x)

You have to trigger the dungeon's appearance due to the questline; so if you've finished breaking all 13 of the tripods, you need a certain quest-progress objective before you can check the bust of the principal at the school entrance for the dungeon to open.

So after breaking all 13 of the tripods, you should've gotten the next step in the questline to "search the school for anything out of the ordinary" while also finding the ringleader.
Upon which, you interact with the principal's bust (while behind the statue) at the front of the school. Doing so triggers the dungeon entrance showing up for you to enter.
