Magic Gems are related to a perk that you have, either for the bracelets or for the staff.
The staff perk is "Chain Effect" and the bracelet perk is "Morph Weapons".
In either case, normally you can charge up attacks with either of those weapons, and it takes about 3 seconds for a full charge. If you have one of the magic gems (up to 3) you will automatically consume one, if available, to drastically shorten the charge time to less than a second. You build them back up by attacking with the appropriate weapon.
The bar itself is the AP bar. The number is the total number of AP (Astral Points) that you have. AP are consumed by using skills (the special skills that you assign in the skills / perks / attributes menu, and activated by holding the RB/R1 button and hitting the appropriate face button).
There are a lot of perks that are vague and I'm not a fan of it. Maybe they're trying to be obtuse like Dark Souls, but I don't think that adds anything to the game.
