The Doctor boss fight was really underwhelming
It was just a generic battery search. It didn't even feel like you were fighting the guy. I expected something way more threatening considering how he was portrayed. He was actually pretty lame.

i think they probably didnt come up with any ideas as to how you would fight him

Dude is a robot...
Make him needing a main source of power like the batteries, and instead of pluging em' on you pull em' off.
Killing the doctor.

In fact, i believe that's what they intended to do, but i guess they thought it was a "bad move" to make the player kill the doc.

The doctor was a computer, the scariest thing you can do to a computer is to either short circuit or de-power it. I really think you need to manage your expectation when playing an indie game.

I can see why. The trailer really riled this villain up. People were excited.
Final release: His army of robots in a very compact maze. Plus the bugs made the docs minions look less of a threat walking into walls.

Honestly, I'm not sure if being an indie game is an excuse.

I mean, some really amazing games have been made by one or two people at most. Poppy Playtime is made by a studio which also has a good amount of funding.

Besides, Mob KNOWS how to make cool boss fights! Remember CatNap? Sure, it was also about batteries, but it was much more interesting. Having to defend yourself from attacks in all directions and progressively disable your defenses as the timer counter down was super interesting and made me very tense!

I'm just saying - The first three chapters all had situations in them that made me, if not scared, tense. Chapter 4 had none of that. I never felt scared, because none of the encounters are scary. And when I had to run away from something, I didn't feel tense. I either didn't feel anything, because it was too easy, or I just felt frustrated because of bad design (such as the Baba Chops chase/puzzle)

As it has already been stated before, Chapter 4 is an example of good story, but mediocre gameplay.

They confirmed that they planned to make him a robot at first, but for him to not be one ig what they were going for didnt work out. Maybe they tried to do what you said and it didnt go as planned, who knows? Game dev is complex, could be that they werent creative enough with him.

I personally didnt have any issues with the gameplay cuz i personally got the hang of it fairly quickly, ill agree that it wasnt scary, but i had fun with it. I think they fixed a couple of stuff with the baba chops fight as of the latest patch, but not sure what. But i didnt have many issues with that one myself.

The problem with the Baba Chops part is that it's just annoying. You're supposed to figure out AND solve a puzzle while being chased by a monster that is running CONSTANTLY after you. Meaning it just becomes a "run around in circles" simulator, which gets old really quick.

The puzzle itself is extremely easy. The problem is that the only thing making it difficult is having a monster constantly chasing after you. That's just bad game design.

That didnt see like much of an issue to me at least, i was just following the wires while she was chasing me and grabbed and placed batteries as i was going on, you can also afford to get hit because she gives you time to recover, and sometimes you can even use it as a strat. I would say it would be bad gameplay if the puzzle was complicated while being chased or if she was unfairly faster than you. But you do get time, she can also lose you sometimes which you can use to your advantage.
