in short there is a piece of mandragora in the MC aka the whispers and the witch in the intro was screaming in agony... so maybe it was mandragora + MC that wanted to end the suffering...

Inquisitor was already possessed by witch? Before intro

I haven't played far... but here's my guess... Considering the voice in our head which seems confused on how we killed the first boss and activated the first witch stone, something must be special about us already and that something compelled us to kill the witch.
