I've been trying to recreate the bug on a variety of save files and I haven't had success yet. Animals will sit on their beds until food/thirst reach 1000/10000 and will then use the troughs or haystacks to fill their needs.

I have a haystack in the room, I set it priority 10 with 1 open slot (200 hay) so it's always full.
For me it did not make a difference.
They will search out haystacks at times, but does not keep them from starving.
The only thing will help is allow animals to go outside when it's raining. As animals are better protected when it come to weather.
@blorf I do feel that the animals have too high of an aversion to rain. I grew up on a farm and our goats would graze when it was raining. They only sought shelter if the rain didn't let up and they were thoroughly soaked. However, I don't think this mechanic is actually a problem. I like having to provide shelter for my animals.
The only real issue I have with the animals is that they prefer grazing and outside water sources over anything in the barn which is kind of the opposite of how normal farm animals are.
(Clan folk also seem to prefer drinking and bathing outdoors even though I've got a water dipper and bath tub, but that's a separate issue)
My personal feeling is that if I've got troughs full of grain, hay, and water the animals should seek those food sources first. Then if that's not available, they can go out and try to find something outside. We can just turn off the troughs so they don't get refilled during months when there's plenty of grazing.

Uh... You just started the game and had 12 animals in the first summer? How? Some sort of crazy custom scenario where you started with like 1 colonist and lots of livestock? I think you're stretching the boundaries of the game a little (a lot) beyond what's intended.
Generally, what you have to do is try to rush through the entire tech tree asap, with special focus on getting the animal food and water troughs, otherwise you're gonna have a very bad time (all your critters dying, that is) as soon as winter comes or it rains.
I second the rain aversion thing, not realistic. Same for the animals preferring grazing/drinking outside vs in their shelter.
Both are among a number of things I'd like to see both for the sake of realism and also better gameplay. Like also:
- Being able to re-marry after a spouse's death (very common in medieval Scottish clans - and necessary as mortality was high)
- Fireplaces creating wood ash as opposed to charcoal kilns (which produce charcoal instead of ash because of oxygen deprivation)
- And my pet peeve: Make grass re-grow instead of the constant sow-harvest-sow cycle. It's not wheat or corn, it's green grass! Harvesting (mowing or grazing) grass doesn't destroy it, in fact it makes it release auxins to grow back even stronger! Hence why in order to have thriving grasslands, you need to have them mowed or grazed regularly. Still like that today and has always been that way.
P.S: I know that technically, wheat and corn are grasses, too but you know what I mean. :P
