To achieve this you have to replace your track with temporary groundwork a bit lower than your track, put the bridge in position independendly of the adjacent tracks, change temporary groundwork to track level and place the track, delete the temporary groundwork, set up stone abutments under the bridge end beams and at last connect your tracks. Lot of detailing work required but well worth the effort.
Positioning of the bridge can be facilitated by placing the bridge above the existing track, and lowering it into place with railroad.studio (lowering of 30-60 units). Then you'll only need to replace your track work accordingly (and use temporary groundwork for the bridge section to put in type IV track without the ballast).
