Perhaps the most important lesson I learned about Fortune's Run is that going in close and being aggressive is a surprisingly effective strategy, particularly for bosses and groups.
I'm not sure which boss you're referring to. The Zabran commander is in Cargo A, not a command room of any kind, and the boss which is in the tactical planning module of the second ring is a rival mercenary, so not a Zabran or a commander.
At any rate, for the Zabran commander:
So, the best way I find personally to beat him is to stick to him really hard and interrupt his attacks whenever possible. He has a very low threshold for pain frames, which means you can cancel his machinegun fire by hitting him with any projectile. Try to stock up as much scattergun or SMG as you can before going in, and just take it easy, making sure to hit him very quickly as soon as he comes out of cover.
Typically, in this game, since you have superior mobility and melee you tend to win by closing quickly and overwhelming enemies with stunning attacks. For this fight, we wanted to make it feel different, so we made him very good at retreating, stunning you back if you get too close, and we gave him a consistent ranged attack. The goal was to make it so you have to fight him using cover and ranged weapons more instead of the usual methods!
Be careful, if you knock him down, like with a dropkick for example, he will 100% of the time get back up by throwing down smokebombs which will knock you back and stun you, and are the perfect setup for him to follow into his bola tethering attack which will make you a sitting duck. So, try to keep your distance when he does the eye glint animation.
Also, to remove the bola tethers if he catches you with them, you can try to slide kick into them. Because of how melee attacks auto-aim nearby objects, often just spamming slide kick will remove the tether right away.

So to anyone reading this in the future: Getting up close to the boss in the cargo area can indeed be a bit dangerous, like the dev said.
Always remember you have a focus ability, and you can quick heal without needing to go to your inventory by using the syringes. That should make this cat-and-mouse style bossfight more manageable.
