This determines the level cap your pet can reach (10 times the rank) as well as the basic effect of the pet.
Exp lets you level up the pets, up to the cap (10 times the rank).
Levels determine the combat stats of the pet, with a major boost every 50 levels.
Levels also impact expedition speed.
Loyalty points are gained by having a character summon the pet by equipping the sonnet attack (first skill of the tamer).
Most (all?) of the loyalty gains come from using the three "order" skills from the tamer.
It gives them "loyalty" that multiplies the pet's stats and passive effects.
Basically, the first two are great for all pets, loyalty is good for pets with a good passive or that you are using to attack but doesn't affect expeditions.
