you haven't used some weird version of windows customization tools or disabled UAC have you (those both mess with default locations functionality)
I think I know where issue is. The saves that did not get deleted are the ones I started to play AFTER I finished the game, because I wanted to play something before NG+ come out and didn't want to start all over, so I chose the ones I wanted to replay. The ones generated until the end game got deleted. So I assume if anyone's saves are still there, they didn't load any save after finishing.
But it doesn't have to be a 100% rule.
I've tried this I first checked the folder and none of my save files were there and were in a backups folder but the game doesn't recognize the saves when I move them from backups to the save folder. So the game literally deleted your old save files. The way the save system appears to work is a folder I believe is called saveindex.sv and that is the index for the load save menu. However, two things appear to be going on :
1. The current game saves get backed up and so does saveindex.sv, overriding the old game's saveindex.sv thus making old saves unplayable
2. Moving the old saves and saveindex.sv (since you need that to load up a save in the first place) the game rewrites the file saveindex.sv so that the saves were the ones from before the backups due to steamcloud or something hard coded, overriding the save data making your old saves unplayable.
You cannot edit the saveindex.sv file, it is a series of uncomprehensible jargon with some plain text, and understanding how it functions is something you'd need a tool like a save editor to fully understand.
So as far as I can tell the game basically deleted your old saves.
The saves are there but the game does not read them, I assume they made some changes and some saves are not compatible with the update...well..it is what it is
In my earlier post it is the saveindex.sv file in the backups being overridden by current saves and not properly showing old saves
That happened to me, I made a thread about it yesterday. I went and found the save file location, and all my saves were there but not being read by this game. I am guessing an update made all past saves obsolete. =/
So I downloaded that save files and overwrote mine, and there is a save at the last boss. I finished the last boss and got new game +, because I wanted to see that gold auto. Also you get some really OP boards to start the new game + with, which is good, because whoever uploaded their save file from this website didn't find all of the motherboards. =/
That happened to me as well. I was able to hear myself move, see the hud, but no visuals.

Just download this and replace your saves. It has a save for the end of the game.
