"Can I do anything with ruins ("Ruins", not "Ancient Ruins") apart from pillaging them to remove them? If so, how?"
=> Some random events trigger from them, outside of that no use
"Can I see anywhere how much of an item (say, tobacco) I own in total?"
=> The closest I know is the "Domestic Advisor" screen (shortcut: F1). It has a tab where all your warehouses are displayed.
"Can cocoa be used for anything except selling in Europe?"
=> Nope
"What is the difference between the difficulty levels (does it change many things or is difficulty adjusted with a few parameters only)?"
=> These go in parallel with the original Civ4 difficulty levels, where the AI gets bonuses against you. Since no coded AI can be as good a player, that was the way the developers knew how to increase the challenge, a method that is still in use today in the newer Civ 6, although with different names. Maybe someone can code Alpha Zero to play this game against itself...
Hope this is helpful!
