Loose ends (Spoilers duh)
This was such a fun experience, and I especially enjoyed all of the little details both in past and current cases to inform you about the story as it progresses into future chapters (I figured out the twist by case 7). There are, however, some extraneous events I picked up on that happened in some of them that either aren't as clear or never really developed into anything since they weren't central to the plot(s) at hand. This may not be everything that doesn't tie itself up nicely in this game, and it may honestly just be due to details I missed, but here are some things I'd like to bring up for speculation:
------------------------------------------------------------------------------------------------
Case 5: Someone else had another substance associated with them. When you figure out who owns it, it begs the question: who was that intended for?

Also, someone else has tools eerily similar to someone else. Why do they have those, and for what purpose?
------------------------------------------------------------------------------------------------
Case 6: Where is the other good boi? Asking for a friend; they want to give pets and scritches.
------------------------------------------------------------------------------------------------
Case 7: The 'rite of passage' is kind of bizzare. How is ' I have no mouth and I must eat' mean fire? I hope no one is trying to solve that section using the pictures, because that one doesn't even seem to nebulously connect with the other trials associated with that position (house on back for snail; fish in house for water; changing of seasons for tree{maybe? At least I can justify it})
------------------------------------------------------------------------------------------------
Case 9: There were two crimes committed here. What was the motive for the second crime?

Also, what is the significance of that one nation? The colony from an earlier case I get is just to give backstory to a character that dies (and even is referenced as a place to send someone else). The more mentioned of the two brought up here, due to present company, is even said (implied?) to have a hand in the idol later on in the story. That other one, however, seems to be of no consequence other than as a scapegoat for this event.
------------------------------------------------------------------------------------------------
Case 10: WHAT'S IN THE ♥♥♥♥♥♥♥ SAFE?!?! No, not the trunks associated with the virtues; the safe in the back wall of the room! I know I'm not imagining that; it's RIGHT THERE! Clear as ♥♥♥♥♥♥♥ daylight! WHY CAN'T I OPEN YOU?!?!?!?!

On case 5, my theory is that Edmund had his servant spike Mary's food/drink because of his secret love for her, but Peter had the seats switched so Mary fell in love with him instead.

On case 9, The Prince was stealing back his ancestral seal that was stolen from him/his people. The significance of his nation is to establish that this is an alt history world with Lemuria actually existing etc.

On case 10 Either Edmund's personal items or his love shrine to Mary? The missing dog from case 6?

The nation I am referring to is in the (seemingly) throw-away line from Alistair Koch referring to Leopold being an Aquitanian agent. Apologies for not making that more obvious.

I have another question, related to the epilogue. It might be obvious, but for some reason I'm not sure who is the person in the window, the veteran who has the bottle of gin. Is he Alistair?

One more thing, the idol is supposed to be broken on case 11, but it is working again on the epilogue. Do they fix it?

I also cannot wait to know about Black Bestia in case 6!

You did not understand the story. The epilogue is set between Walter Keene ambushing Edmund Cloudsley and Lazarus Herst being initiated into the Brotherhood.

I have other doubts:

Case 9: When Ergin Ptoo stole the Lemurian seal was he trying in some way to bring back the Golden Idol to the Lemurian people?

In the animation just before the epilogue: The person who buys the idol from Alistair is someone that we should know?

Oh! Lol that makes sense now. I assumed that epilogue worked as a final chapter, and I just thought that Edmund and Walter Keen left behind the differences since, in the letter in the latest chapter he says something like "you're probably right, I've been a little unfair to you", and then, even though Walter ambushes David (thinking he was Edmund) they forgave each other (for some reason XDD). I thought Edmund just gave back the years he took from Walter by using the idol on him, and that's why I was having some doubts about the idol being repaired or something. I was also a little confused since we don't seem David die in the last case, I thought he survived since, in that very moment, he was still breathing. I assume know he dies some time after that.

Thanks for clarifying!

Case 7: All of these are picture interpretations of riddles that are normally written down. "I carry my home on my back, who am I?" - A snail. "I eat, but have no mouth, who am I?" Fire. "Fish find their home in me, who am I?" Water. "I am clothed in the summer, but nude in the winter. Who am I?" A tree. Took me a moment as well!

This does not deter me from my goal. Must give pets.

Case 5: It's implied in case 11 that the intended recipient of the love potion was Edmund Cloudsley, so that he would fall in love with the cook. However, I can only assume that it was actually drunk by Mary, hence why she fell in love with Peter. It's a mystery to me why she ended up drinking it - surely the cook would know who is drinking what, even if the seats are switched?

To the second point, it seems that Little Pip used the copied key to access the gin - you can see some in the same place as the former. Personally, I'm wondering if this is at all related to the note in case 4, which implies the inn is holding some illegal substance in its gin barrels. The carriage driver seems to be asking Little Pip to get him gin on the down-low, is he retrieving the substance, knowingly or not? I'm not sure there's a connection here, but it seems curious.

Also, one last thing that I'm sad never came up - in case 9, you can deduce by looking at the seals that they're numbered 1 through 12 in two different ways, and that 11 is the one that's missing, but this is never actually necessary because you can plainly see where the remaining one is.

Case 9: Why did James send the butler in to clean up the sherry?

Before filling out the Thinking panel, I thought that the butler may have been in on the scheme with James and Alistair, and may have actually been the murderer himself. (Alistair may have simply walked over to get the victim to re-enter the manor, possibly by telling him Leopold was still inside.) I thought that James/Alistair may have told him to drink some of the spiked sherry to create an alibi.

If the butler was totally innocent, why did they send him inside where he could find incriminating evidence or witness the murder? Why did he drink some of the spiked sherry after discovering Leopold unconscious in the library? If they simply wanted to remove evidence of the poisoned sherry, why didn't James clean it up himself after Leopold was knocked unconscious?

The veteran was just an unfortunate victim. Edmund used the idol on him from the window to show Walter and David the idol's powers could reverse aging. If you look at Edmund's face you can see he's younger. Alistair is last seen in the end comic of chapter 11. Click on the cannon, he's in the lower right square selling the broken idol.

Case 10: How did Edmund calibrate the idol to extract the exact number of years from a person? I assume that it is done precisely since the description states that Gideon became 108 yeas old and not very old.

Please do not tell me about the apples in the scenario 6.

He has years to practice and it's mentioned that other spells are effected by how long and how strongly you press the trigger. It's a tool in the first place so it *should* be precise and easy to use, to some extent.
