Is it possible to defeat the queen without fighting?

When fighting her I've just been acting and defending, and throwing punches during the mini game thing. Is that the only way you can beat her? Or is it possible to "spare" her?

During the minigame, you can only beat her by fighting.
In her Boss Fight with Berdly, Fight or Mercy are both options.
And at the VERY final fight in her Giga Queen form, fight is the only option (and actually the first time in the pacifist route that mercy is not an option)

I think the final boss makes sense, I mean, it goes full on Punch-Out style gameplay, where you realistically HAVE to fight. But you aren't actively killing the Queen, just beating up her robot.

you don't ever have to press "fight" but you do need to fight(punch)

Technically you're just thrashing a robot suit. So it doesn't count I suppose.
