It is an odd if powerful piece of flavour text tho. Maybe it will make more sense in the future.
citation: me
I've been near a few very old porcelain dolls, and they just smelled like musty, chalky bathtubs. Porcelain is made out of clay, but I'd imagine glass kept in a damp underground area like the mansion basement could have a similar smell to it.
Glass doesn't really rot, since it's melted sand, but the player might be smelling the dust, other dirt, or even mold that has stuck to the glass over the past few decades in the case of Spamton.
We also aren't aware of Kris' level of chemistry experience (apart from that they're in high school, although I'm not sure that means anything since they don't seem to pay much attention in class).
TLDR: Which means that Kris they might be smelling what they think is rotten glass, but is really something else.
