Boss Rush disappeared
I played the game yesterday on my PC and beat it, unlocked the boss Rush in the main menu.
Now I launched the game on the Steam Deck and the boss Rush option is no longer in the main menu, despite my save file being at 100% and the boss Rush unlock altar being greyed out.

Update: launched the game on PC again. The Boss Rush option shows up on PC again, but it's still absent on Steam Deck

Update 2: I tried a solution I found online to stream the game from the deck to my desktop PC using Steam's intergrated game streaming feature between devices. When I streamed the game from my Deck onto my PC, the boss rush mode miraculously showed up in the main menu of both the PC and Deck. When I ended the streaming session and just launched the game on Deck again normally, it was gone once more.

It's because the boss rush unlock is stored within the settings file, which apparently doesn't sync to Steam Cloud.

You can either transfer your settings file between devices manually, or alternatively open the settings file as a text file and edit it to set boss rush to "1.0".
If for some reason this text:
"boss_rush": 0.0,
doesn't already exist in the settings file, you can add it yourself directly after the language value (make sure that the spaces and commas are properly written).

(Reminder to make backups before messing with save files or adjacent files.)

Oof, what a huge design oversight. Thanks for your explanation, I had already arrived at the explanation that the Steam cloud implementation may be incomplete, but it's nice to have a confirmation of such.

The problem is more specifically that the unlock isn't stored in its own file (or inside the boss rush high score file) that would then have to be synced to Steam Cloud.

Settings files like Islets' shouldn't be synced across multiple devices, since different devices may require different settings, like different aspect ratios or sound settings.

Oh yeah, I understood you the first time. I still think it's fair to count it under not very good Steam cloud implementation, hehe.

Anyway, thanks for your help. If you read this, could you tell me where the settings file is stored on the Deck?

Oh, yeah, i agree. I'd actually only just realized why the settings file wasn't synced.

Whenever you're using Proton (like in this case, presumably), all "save file"-type files (which include settings files) are always located in either :

-The game files, accessible through Library -> Right-click on game -> Manage -> Browse local files. This is where you'll find your scoresheets and other stuff, as well as the "user" folder containing your save file and the advanced.cfg file

-The "fake" Windows filesystem, located at :
.local/share/Steam/steamapps/compatdata/[The relevant game's appID]/pfx/drive_c
From there, the save file's location will be the same as the one for Windows.

In the case of Islets, save files and settings are located within the "fake" Windows filesystem, so the full path is :
.local/share/Steam/steamapps/compatdata/1669420/pfx/drive_c/users/steamuser/AppData/Local/Islets_New2

(.local is a hidden folder, you might need to turn on the option "Show Hidden Files" (or whatever it might be named called in your file manager).)
