Attacking the Shop Keeper - are there any negative effects ?

I mean, besides the fact that you cant buy at him afterwards and the small negative renown impact !

- does other Shop Keepers still show up in the future or no anymore ?
- will the prices increase ?
- will the SAME Guy you killed show up again after some time ?

I did notice from inspecting their "army" that the merchant didn't have control loss immunity, meaning they could be charmed and recruited. Kinda curious, as I didn't have the means to "capture" one while they were there.

From what I've seen, if you kill a trader you will never get that type of trader again that game. The other ones should still show up, their prices aren't affected. There's basically no point in killing them though, the mount guy gives a random mount when killed which is usually going to be like a warg or something useless, the other two don't really give anything, maybe a random crap piece of loot if you are lucky. You should be able to devolve and dominate to "recruit" them, that is likely the best case scenario for fighting them.

For the most part, do it once for the achieve, probably not worth doing it again.

Killing one might stop it from spawning for other players too, perhaps it could be a denial strategy in PvP, I can't confirm that.

I killed the Mount Guy, sadly didnt had the resources to capture and hold him, but he gave me the best mount i ever had, the one which can dispell around you^^
...and when you bought one Mount to outfit your army, you dont need him literally anymore...

The other Guys though are a different story
