Yes as Naga Form disables/ignores the Embark ability and therefore the bonus. The bonus from Seafarers just cancels out Embark penalties so no real love lost there once you go Naga.
(Edit2: To clarify you're trading the +20% damage/exp for roughly 15-20% more damage reduction mid late game with Naga racial, while non-naga units still get the seafarer bonus. So more defence vs. more damage/exp where by that point your units should likely be legendary anyways. Think of embark bonus as a stepping stone /edit).
The trait itself is still very useful though for the Naga Form type of play on Sea/Ocean provinces, due to the resource bonuses for said tiles.
It's also very good in combination with a Ascended Naga leader and water based faction, because it allows your troops to keep up the the Leader and take Water provinces/get better bonuses right at the start of the game, instead of waiting until T4 Tome unlock to get full Naga.
