Can't Ressurect Heroes?
Am I missing something? I got the upgrade to the Crypt that should allow resurrecting my dead heroes, but the option is still greyed out. Meanwhile, they're counting towards my hero cap despite being dead.

This system is kinda weird. My dead hero wasn't in the crypt and can't be rez, but he's still on the list as dead.

After a few turns though he just came back out of nowhere. There should've been a count down or something.

I think it just means that his body was in the enemy possesion.
Like how you can sell bodies back to their liege (if they still exist), receiving everything on him and a bit of gold.

You're exactly right, body is in enemy possession. Thanks! I feel like perhaps a tooltip is in order here, though.

But I didn't buy him back or resurrect him? He just popped back up in one of my towns after a few turns. What did I miss?

Ruler hero comes back normal.
Other heroes do not.

You mean already resurrected?
Then it's either your ruler (which aren't killable for good in normal situation, they keep crawling back from hell althought you can't use tactical or strategic spell while they are doing it) or something like world rules interfere and he can't be killed so it count as "retreating".

Outside of scenario specific ways to kill Ruler, mostly limited to campaign, you need to make sure that you destroyed their throne city AND killed the ruler at the same time. Not necessary the same turn, mind you, just that he have nowhere to crawl back.

He is not the ruler either. Just some random dwarf I got during that first non-story realm you can choose to play on, on that first slot.

I "retreated" from the manual battle. It's my first and only time so far having a hero showing that red skull icon. I think the game should've given a tooltip or something to let you know what's going on.

Ah, that explains it.
Retreated heroes are guaranteened to return to unit if battle won but if it lost there is a chance that they return to one of the cities or will be killed. It's explained in the confirmation window if you try to retreat one.
