These Lines matter when combining different Quarts for the most effective Arts. Opposed to Cold Steel, where every Quartz has fixed Arts, the system in Zero and Azure is a little bit different.
The Master Quartz and every normal Quartz have a different value of Sepith. For the Quartz these are shown on the left in the bottom part of the Orbment menu.
For example the Defense 1 Quartz has a value of 1 Earth Sepith, the Information Quartz has the values of 2 Mirage Sepith and 1 Water Sepith.
For every of these lines the values of the Master Quartz and the value of the normal Quartz in the line are added and determine which Arts are castable for the character.

The length of the lines also comes into play, when you upgrade your Quartz Slots. The first slot in a line is the cheapest one while the last is quite expansive.
For Tio the Orb only has one line.
The slots are also important to determine the EP a character has. With every upgraded Slot the EP become more. And the more expansive a slot is, the higher is the EP gain.
I hope this helps you. I for myself found out how the Orbment/Quartz/Arts mechanism works some hours within the Zero game and understand that this can be a little bit confusing. At least I just got the Master Quartz addition in Azure.
