TBH this game is chock full of bugs. I've lost all my gear in Freelancer twice because of a game crash, And an unfixed FQA bug.
Sometimes a clue is in a blind spot.
I even checked inside all the deposit boxes, at the large stairs outside, and a floor above.
Another annoying bug that I get is in the showdowns. When I tag a suspect a non target and then do the same to others, sometimes they appear on the minimap as if I didnt tag them. Tagging ones make others tag disappear and it confuses me as hell
They can also be surprisingly far from where you would expect in a radius around the safe, that includes vertical.
Once you get a feel for the distance and have more practice I don't think any are actually missing, but they are randomly placed and some of the spots are definitely not obvious and require you to be at specific angles to see.
The hardest one I can remember was under a chair two rooms away in one of the houses in whittleton creek when the safe was in the attic, so down a floor, two rooms over and then underneath a piece of furniture that blocked you from seeing it with instinct unless you were at very specific angles.
Don't be afraid to just blow them open if you don't find the clues quickly. A couple of tricks to remember: the loot boxes around the missions often have explosives that you can't bring back anyway, might as well toss them at the safe if you find one. You don't need lethal explosives to get the safe open, you can use anything including concussion, which you rarely have any other use for (other than a few rare bonus objectives)
And the easiest one: fire extinguishers are concussion explosives, you can drop one in front of a safe and shoot it to blow open the safe. They aren't always close to a safe, but there's a lot more of them around the maps than you might expect since they are so rarely used for anything you've probably gotten used to ignoring them.
There are times where the third clue isn't anywhere near the area of the safe.
For example in marrakesh the safe was in the area with the guard before the tunnel.
The third clue was tossed in the central market area.
For Mumbai instead i found one time the third clue on the top floor of the train area in the room.
The most troublesome was in ambrose island.
The safe was in cave with all the soldier, only two clues, one was even placed on a random rock and there was 2 pc tricked me because was the one used to disguise.
Explore all above and around, from the cooking area to the ruin area above, killed everyone was boring me, nothing.
I found randomly outside on the house near one of the exit.
Maybe is a bug or intentional, but sometimes the clue can spawn really, really far from the area of the safe.
I just did Dubai with the safe in the bank boxes at the bottom of the elevator shaft.
Two of the clues were inside a box! Alwlays close by, next room, or as some say, below or above? But yeah, the clue became visible after i removed a gold bar that was hiding it.
