So I finished one playthrough of Freelance mode...
...What will happen if I start another campaign and get downed, am I going to lose all non-collector's tier items and forced to collect them one by one again?

if i understand it correctly, anytime you lose items, it's only items you took with you on the mission.

Anything you left behind in your safehouse is kept.

I got downed and failed campaign multiple times and every time I lost every item except guns and collector's tier items

Yes, this happened to me too. Lost all my freelancer tools in the safe house which is apparently by design.

True with a couple of exceptions, you keep the mastery unlocks from leveling up, because there's no way to earn them again

It's 50%

You should basically be spending this on wall items as much as you can so you don't have much to lose.

It's the difference between the tool table and wall unlocks. Forget what the items are and just look at where they are stored and it becomes easier to understand quickly.

The stuff on the table is "tools" and is wiped on campaign loss. The stuff on the walls are collections (some of which is duplicated items under different names) remains the same between campaign losses, unless you brought it with you and lost it in the missions (by leaving it on the ground or dying)
