Rune Fragments

Am I being dumb or blind? After the very first one I do not seem to find any additional rune fragments that I can use to break any of the other elemental pillars... I feel like I have searched every place in the game I am able to enter with just the earth rune... but no luck.

Am I supposed to do something special I am missing?

You might just need to progress the story for now. The shop gets new runes as it upgrades; and I remember getting a new rune somewhere along the way in the story.

Well, I would want to, but the Quest-Path is blocked with one of these elemental pillars :(

That IS weird @_@ If I remember correctly, the first time one is able to break elemental pillars is when one gets a quest from a certain eastern guard for a whetstone in the quarry and getting bronze ores too. Maybe the rune shop has a quest to upgrade it maybe? Which should give you access to an ice rune? Has your 3rd party member joined already? (I can't remember if she did at this point.) Like Garoo, there are pillars only she can break.

Nevermind, I was just being dumb. I was at the point where I already had the third member and just activated the mysterious Maschine and the wall broke open... I just missed that I could go upwards into a path above the elemental pillar.. Thank you for looking into it though :3
