You have some slots that are straight locked (like his first slot, with swinging strike). And then the vast majority of slots you get later have two additional criteria. Type and rarity.
If I remember correctly, Nowa's second rune slot is only for 'enhancement' runes. So that's the only sort of rune you can use there. It's limited to 3-star rarity runes as well, again if I recall correctly. I can't actually go and check for sure at this exact moment.
Edit: That said, now that I think of it, I believe there is a mod over on Nexus that converts all rune slots into 'any' type slots with max rarity allowed. Unfortunately it isn't standalone and does a few other things too, so your mileage may vary.

Leveling the characters open up the rune slots and you can swap in and out whatever you want.
As long as you have a rune like 5% physical attack in your inventory (as in on your character not stored) you should be able to place it with the rune merchant. Only thing I can think of is maybe you didn't know you needed to do it at the rune merchant?
Zandakar - Oh. You can only do it at a rune merchant? I don't think I tried that. I just went to my status screens and tried to do it there. I shall head to the nearest rune merchant and give it a try. Thank you! Hopefully that is what my issue is.
Move the story, level up, open up new area. They are the same thing.
At a runeshop OR your warehouse via the "prep" menu
Ah, yeah, that's it then. And yeah, game doesn't do a great job of making it really clear that runes aren't really equipment, and that you need to go somewhere to change them around.
Personally, I don't care for that. Let me swap runes as I see fit it you're going to make me keep them in my inventory to work with them.
And if you're going to make me go somewhere to swap them, give me a dedicated rune bag akin to the key item bag.
Maybe if runes had more versatility? But as is I don't see a point really. Magic sucks so you're not using it anyways and like a physical attacker is always going to want to buff their power.
