Upgrades didn't unlock

I know that I found multiple tank liner upgrades but after buying the first, it's not giving me the option to upgrade it further. I think the same happened with my other upgrades as well.

It seems they aren't stacking correctly.

Same, but the dash boots. Definitely got both upgrades, but was only allowed to upgrade once. Now there is a black circle around the last blue dot on the upgrade screen while everything else is fully maxed.

Is this fixable, or is my save doomed?

Same with the tank booster here (it's so bad not being able to carry 50 items per slot...)

Im also stuck at 40 I think. I'm pretty sure it should be fixable though but we'll see.

I'm having the same issue with the Dash Boots upgrade. I definitely got the second upgrade from a capsule, but the fabricator thinks I never got it.

WHAT CAUSES THE ISSUE:
Picking up an upgrade from a capsule BEFORE you craft the previous tier at the fabricator causes the fabricator to think you didn't get the new upgrade.
