If it goes into negative funds, then that's a problem, if it hits zero, then at least you can make sure the funds are spent as soon as they hit the faction wallet.
Personally, I'm waiting off on doing any station/system actions, I've started a new save, put the storyline on standby, just grinding cash and buying a few versions of each ship while my pilot skill is low, so I get a cheap tier 0 ships with the right perks that I can upgrade myself.
I found, at lvl30 pilot, the ships are lvl30, are at least tier 2 and have a random module socket already installed. Once I have a broad selection of ships, I'll use that save as a starting point in case wipes happen. Obviously, if the dev decides to redo ships, something unfortunate may happen, but I'm thinking, its likely that this is not the last system wipe - faction updates (loan sharks), exploration update (warp gates), all have an impact on systems...
Before the patch it just went negative and that was about it really, no one deserted nothing changed you just had 0 in alliance funds, my army is costing me 360k but I just raid and sell the goods, 100 mill uplift keeps it going for a while again, fairly easily raiding and mass selling until it is sorted.
Or save all the materials and let it sit at zero cash until it's patched then give yourself a cash infusion..................
Looking at my revenue with gates set at 40 per cent tax, i will be a very rich faction when the mechanics are sorted out, hopefully we can then invest in our fleets with the cash.
Most systems are highly profitable at as low as 6-8 percent when you set the security at a reasonable level.
You could raise another bug report (F10 in-game, IIRC, or via the main/pause menu); perhaps if enough reports are filed then that will raise its importance in the eyes of the dev and get it fixed quicker. Until then, as I'm already Rank 3 in guilds (except the Brotherhood and I'm not interested in that), I'm just doing mail missions and trying to get my ranks up. So far the wipes associated with patches haven't affected those. I've stopped trying to take over systems and bases.
