Definitely much better right now with KB+Mouse.
I'm really hoping the Controller support gets worked on sooner rather than later but sounds like it is more planned to be fleshed out near the final release based on the FAQ.
I'm currently using the Xbox elite controller 2. I ended up turning off the games controller support and created my own control scheme. The game contols better with mouse and wsad mapped to you controller than just a generic xbox setup. Adding your own deadzones, and tinkering with the sensitivities fixed the overly sensitive ship issue for me. As for commanding squad actions. I just used the virtual radial setting in steam overlay to add them to the controller.

The game works with a controller out of the box. At this moment in time. There are xbox prompts in game. On foot, I find every thing works great. The ship controls are way too sensitive. lastly, not every important action is mapped to the controller, but can be over come by a custom control scheme.
Hopefully, this is useful to someone wondering about the current state of controller support.
I'll gladly share my my setup. I've uploaded two. I use an xbox elite controller. I tried to make a normal xbox controller setup too, but I had to use the elite controller to do it. When you go into big picture mode press y to see other controller types. Hopefully they show up. I have them named accordingly.
There are a few things I'll say about them though if you chose to use them.
1. The regular xbox setup is chorded for the squad commands and a few other options.
So, just hold A and X together and use your left thumbstick to scroll through the virtual menu.
2. Occasionaly zooming sticks. Just press it again. I'm not sure how to iron this out. Its not present if you use mouse and keyboard.
3. I'm not very far into the game. So I may need to map more options to the Virtual menu.

Controller support has nothing to do with gameplay so you are the one that doesn't make sense. Why are you ppl so weird about something that doesn't effect you at all? By adding CS doesn't remove M+KB, that has never happen in any game.
i'm confused by your comment, nobody is suggesting to get rid of mouse and keyboard support, all they are asking for is controller support, most modern games on pc do both keyboard and mouse and controllers, and that's all we ask.
i have not purchased this game yet, and this is the only thing currently that's holding me back from purchasing it, i would like to get the game, but i always look to see if a game is controller compatible before i purchase any game, because i hate the games that only allow keyboard and mouse.
i have a few older games in my library and have tried again and again to use mapping programs for pc games that are only keyboard and mouse, and it's always ♥♥♥♥ because they were only meant to be played with keyboard and mouse, but nowadays it's become a standard to provide controller support because more console gamer's are getting PC's, i'm one of them, and have been gaming on my PC for the last decade straight, and don't wish to go back to console because PC is clearly much better.
Would you mind sharing your setup with me as well? I mostly stream from my PC to my steam deck and I’d love to be able to play this on deck.
I don't know what the UI looks like on the steam deck so I gonna assume its similar to pc steam.
Look in community controls and then select other controller types. You should see two controller setups. Chose the regular Xbox controller. Just make sure you hit the OTHER control types for them to pop up.
