What you describe sounds like the routing issue described in https://steamcommunity.com/app/1644320/discussions/2/4696783308569908385/ .
I was able to reproduce a similar situation, connecting 3 cities with multiple trains in a mixed rail line.
I forwarded this to the Devs.
In addition to this: The trains do even leave the route!
I had a connection set up on the route A - B - C - D - C - B (with 4 trains)
On the tracks between A and B I also had a connection to a wood station (with only 1 platform and I had that train set to run full)
After a bit of time I was confused why there was a train waiting at the wood station (not in the station since the platform was accopied by the wood train)
Turned out, 1 train from the first mentioned connection stepped out of the route and decided it had to go through the wood station. All other 3 trains did run fine.
I did triple check all my tracks/signals to see if I goofed up somewhere, but all was in order (hence the other 3 trains were running fine!)
Trains leave a station, but in the opposite direction of their next stop. Then they'll travel all the way to the end of the line and back, before resuming their regular course. In the meantime, they run out of maintenance and break down.
I think that the problem may be connect to quirky problems with Passenger and Mail or Express Deliveries.
Once I started using pure Freight Train Routes, those Trains seemed to not have any problems.
My multi City Express Train routes seemed to have this problem, and when I broke the Express Train Route up into 2 City only Express Routes, that seemed to fix the problem.
I setup a train running from Anantapur - Tirupati - Nellore - Tirupati
I had a warehouse in Tiupati containing all raw materials (wood, grain, rice etc)
I then watched 1 train moving a couple of times and every time it took the route:
Anantaput - Tirupati - Nellore - Tirupati - Nellore - Tirupati - Anatapur, so it did the trip Tirupati to Nellore twice (without stopping at the station the second time
I then thought, ok mayby a waypoint after the last stop in Tirupati might do a trick. That worked one run, but after that it went back to the old behaviour.
So I guess Joe is right, it does affect freight only as well.
The game is not playable until this is fixed. Devs should treat this as an urgent issue.
