thank you very much for you posting.
I tried to replicate your visualisation, for me it works perfectly. I have City A connected to City B with a single track and two sidings. Furhtermore, I have connected a lumber industrie with the same setup you used.
Nevertheless, considering that with my setup, I needed to trick a little bit the way from City A over the lumber industry to City B is much longer compared to the direct connection.
This could be your problem. You see trains always wants to go the shortest route except if you are using waypoints. Nevertheless, you can also send us your savegame if you want, and we will have a look into it.
In such a case, please write to support(at)kalypsomedia.com a email containting the savegame and the link to this forum thread so that we can identify you.

The tracks are connected to all four stations at positions 4 and 5.
Stations cannot be connected when creating a line - they would not be accessible.
Why this?
Nevermind, I'm an idiot: after investigating again I noticed that the track didn't snap properly on the Philly side - there was an end-of-0the-track prop standing in the middle of the working track :D
Deleted & resnapped, works fine now!
