The speed was probably adjusted to have better gameplay. If you would have 60 locomotives running at similar speed it wouldn't be very fun game since there would be no progression at all. Also in real life, the quality of your engineers or some research from tech-tree does not affect the locomotive speed.
It is a game, which by all means doesn't claim to be a train simulator.
If you're looking for train simulation game which is more realistic, probably Train Sim World 3 would be up your alley.

There is Mastodon close to it, almost the same stats.
Shay should be a locomotive for steep track lines, with low speed, where I could use it in mountains regions, cause none other would fit that niche.
that would be good gameplay.
