Connection bonus
How do these work?

In the first mission I tried a different approach. I connected the sugar plantation [SW of Boston] to my 'warehouse' south of Albany [wool and lumber ind].
I then enhanced a previous route [grain [SW of Albany] > Warehouse (above) > Albany] to include the sugar plantation (after the first trip to the warehouse), then to go back to the warehouse before going to Albany.

It worked as planned, picked up 8 sugar, took it to the warehouse, then loaded it again [8] to take to Albany and delivered it. Got no connection bonus [even after the third train].
So set up an independent route straight to Albany [but it was already full] so it took none. Still didn't get a bonus.

So if I'm reading this right, to get a 'connection bonus', you have to JUST deliver it direct and not via a warehouse [which is different to mission tasks as you can do this]?

For a connection bonus you have to deliver it to a town not a warehouse. So deliver one load then switch the route back to the warehouse.

You need to make a delivery before you receive the bonus for sure. Did you not get the bonus when the cargo was picked up at the warehouse?

No. I had already delivered 8 [and the two trains behind had a couple or so onboard].
So when I set up the independent line, it left without cargo as the cargo needed was already met with the first three trains. It arrived and went back and no bonus.

Will have to do as @kenruof said [like I usually do]...deliver first to end station then change to warehouse.
