Possible fix for Zalissya Defense bug
While playing around, I managed to somehow restart my bugged out Zalissya quest and complete it normally. I cannot guarantee that it will work for others, but I will share it hoping that it might. Skip the next paragraph if you're familiar with the bug. Needless to say, spoilers ahead.

I was playing blind so I wasn't aware of the bug until after it happened. I hear it's quite common when you do Lodochka's quest first. As I got closer to Zalissya (where a "side activity available" tag was displayed), Gaffer radioed for help 2-3 times. When I got there, there was a very small number of Monolith attacking the former ward base. I killed them and got into the base, where there were several squads of Monolith and Loners stuck in a cycle of drawing and holstering their weapons inside the base. Gaffer gave me the quest to check Uncle Lonya's shack. The doc and the bartender had only generic dialogue and their parts of the quest did not activate. On the way to the shack I encountered the Monolith scouts on a ledge and got rid of them, then did that part of the quest normally. Then upon getting back to Gaffer, he asked we how I was doing on Warlock's request though I still didn't have it yet. Hamster's door was locked, and Warlock's gun was nowhere to be found.

The problem is the Monolith stalkers inside the base. The mission won't progress with them inside. You can't kill them without luring them outside, even grenades won't work as they will not explode inside the base. Next I noticed that random Monolithians reacted to my presence, uttering standard "enemy detected" phrases. I tried pushing them out physically, to no avail. I tried AoE weapons like the RPG and GP-25, still no dice. I closed the doors and tried to shoot the Monolith through them, still nothing. So I talked to the guy outside with the binoculars, got 1000 coupons for killing the scouts. Then I went to the front door and without opening it, fired some rounds from noisy weapons into the door hoping that something had changed. While the bullets went straight through the soldiers without doing any damage, they started moving while drawing/holstering their weapons, and that's when one of them put the tip of his toe outside. I shot that tip, and his battle AI activated, he sought cover and called his friends who started rushing out to try to kill Skif. This somehow brought the Loners to their senses as well and they started fighting the Monolith as intended. When that battle was done and dusted, I was finally able to get the quests from Warlock and the Doc. I was super afraid when Gaffer asked me to check Lonya's shack again, but just talking to him again allowed me to turn in that part of the mission, and the others after that. Leaving Zalissya and returning after the Gaffer's distress call went without problems. I encountered another bug where the next wave didn't spawn after killing the first wave of Monolith soldiers, but a simple reload fixed that. I was able to finish the quest after killing all the attackers, Gaffer gave his talk and the quest was marked as completed, though the objective "Defeat the final Monolith attack" was listed as cancelled instead of completed. I still got the SEVA suit and the other rewards, so no harm done.

I was in a pretty similar situation (part of it triggered, did the same quests but some were stuck inside).

I was able to trigger them to come outside by kiting a few Monolith from The Sphere to Zalissya (there a youtube video about it if you want more info).

The tricky thing is, the kited Monolith wont go into the village. I had to make sure I kept their aggro on me while was standing in the village itself. Did this until I heard the gunshots coming from the village about a minute later, finally triggering them to go outside....

What helped me was going just a bit north of thr town and getting some bandits to spawn and attack me. I just ran back to Zalissya. Everyone came out and started fighting. The door was opened.
I just left, saved, restarted the game, and returned. Then everyone came outside.

That's basically how you do it except Warlock's quest is optional. You can just tell Gaffer you couldn't do it and it's gone. After finishing the Uncle quest, killing the scout, and declining the Warlock quest, the whole thing completed and the Monolith guys went outside and started the fight. It went more or less normally from there. It's just a side quest so is optional anyway and the town becomes useless afterwards. The gun trader is gone, the tech is gone, and the guide is gone. Anyone who hasn't done it should just skip it and never go there.

I restarted the game and the monolithians were no longer bugged.
