Maybe place a bomb in his bunker? Or dump toxic waste. SO he dies from radiation poisoning?

But in all seriousness, no you can't kill him and yes he's always been a massive jerk.
He was slightly less of a jerk or rather more subtle about it in the past games but there's plenty of lore bits in this game implying that Sidor has been slowly losing his grasp on the rookies for various reasons along with having a harder time getting goods in and out after the corrupt army members got replaced by the IPSF... and now he's being more aggressive with the way he conducts business as a result.
Nothing bad comes out of it so go right ahead. If you come back again later he'll just say something like "Look who had the guts to show up again after what happened" but it's an extra one-and-done conversation tidbit, he'll still trade and offer quests as usual.
