This was also the run where I tried to play as nicely as I could and noticed NPCs going green much earlier than prior runs. E.G. the guides and vendor at both Rostock and Sultansk were already green when I got there for the first time.
Your reputation seems, at least to me, to be some combination of
[main mission progression] +/- [faction specific actions] +/- [some sort of global karma]
But be aware, there is a bug where turning in such side quests occasionally gets stuck and the quest remains in your log, can never be cleared (without resorting to a mod to enable the console, and then using console commands), and then you can't ever take another side quest from that giver.
So BE SURE to make a save before accepting a new quest from the giver, and I recommend then going and performing that quest and turning it in immediately, and roll back to your save if you encounter the bug where the quest doesn't clear.
