Certain Quests Are Broken

A Big Score is bugged. Akopyan died and I am unable to proceed with the quest. Is it just going to perpetually show on my active side quest list? "Take Shelter from the Emission" quest line just perpetually shows and has not yet gone away, even though I took shelter and waited for the emission to end. What's the deal here? I have MAIN quest lines showing as failed. How is that possible? Am I doing something wrong? I also can't discern from completed and failed quests. Any help appreciated.
