That's the issue. I only killed Ward guys that attacked me first. I didn't side with Ward earlier though.
The way I see it is, Malachite isn't a faction, it's a place. It is run by the scientist which is a faction.
Different factions will use this facility at different points in the game. The Ward come and take it over, just like they did in Zalissya and Slag Heap. They leave after a while.
The Ward are a faction. If you fall out with them in the early game, it can make things a bit awkward.
I believe it's a bug so I already filed a technical report with GSC last week about these sidequests. There is also a bug with one of the earlier Black Sheep sidequest where one stalker and a bloodsucker spawn inside the walls of the drain in the hill, which makes it impossible to complete that side-quest.
