What does this have to do with windows defender? It's not a pirated game.
Controlled folder access can prevent listed files from being changed without permissions. Happens to many games. Nothing to do with pirated stuff just file locations and settings. Happens to everyone but not all games. Basically play game and saves / settings disappear since the files can't be altered. Like write protected in a way.
I just checked it but it is off.
Can try manually changing the settings in C:\Users\(your pc name)\appdata\local\Stalker2\Saved\Config\Windows\GameUserSettings.ini
Might have to find a few lines/sections from optimization guides. Copy/paste them in.

In file properties is it write protected (read only)? Do you have permission to modify it? Security/Permissions section.
Turn off read only.
I edited the file, the resolution worked but the graphics are not.
