Except that, I'm assuming, you'll be a Loner in the main story as is tradition (With exception of Clear Skies). The point of a sandbox mode would be to choose which faction to start as, and further your faction's goals and presence within the zone.
The faction play would be what makes sandbox mode entirely, and that wouldn't really be compatible with the main story. Unless the player character is done like Anomaly, where all factions filter into the main story the same way and go from there.
