Why is Arcanium only 20% efficient?

I have full room in arcanium and have 2 wooden doors covering the 2 entrances

Sounds like some spot isn't covered or the room accidentally continues on the other side of the door.

Have you tried deleting the room and building it again?

Build a 7x7 square. Surround it with soil. And build a door. Put the mana tower in the middle

Something that might help folks in general: DON'T fill up every single square of a room with room-specific buildings. You want to leave some floor space for "storing the resource that is produced." Sparky actually described this perfectly above -- one or two 3x3 items in a 7x7 room leaves a LOT of room for stored surplus, even before upgrading.
