You're free to go wherever you want in Crystal Project whenever you want. The worst thing that will happen is you might run into some really dangerous monsters, die and lose a little bit of your money. The game itself is very non-linear and there really aren't any quest triggers to break.
Regarding Capital Sequoia that's the area directly after Skumparadise so all this glitch did was get you into the city a little sooner.
If you're really worried something will happen to your save I would just make a backup. You can find your save file at the following location:
Did the game put you inside a wall or on top the wall?
Can you explain where in Skumparadise you used your Home Stone? A screenshot of the location would be very helpful.
When I said it warped me on a wall I meant one of the tall castle walls throughout town. Not inside a wall, making me stuck thankfully. I didn't get a screenshot of that, unfortunately as I went to bed before continuing or exploring the town and forgot that resetting the game would send be back to my last home point (Skumparadise Entrance at the time).
Fortunately, (slight spoilers,) that town is the next area you are supposed to reach after the dungeon. To re-canonize your playthrough, you may jump back to Proving Meadows and run through the dungeon again. Nothing will be corrupted or broken by having skipped to the town. Reaching the town without doing the dungeon at all is actually a legitimate skip (though, using a different method).
