I think it's way less likely that 'no enemies' disables achievements, but you could also try leaving enemies on and on a low difficulty.
I feel like I've seen others asking about this achievement recently, too, so maybe there's a general issue with it altogether. I have no way to test that.
The first time the achievement did not pop, I was thinking that the lift upgrade that removes the orbs somehow disabled the counter.

After the second try, I began thinking that the enemies is a condition.
I will try with enemies, no lift upgrade and, no resource packer.
in 44 mins on large map with enemies, no resource packer, no lift relic unlock.

Would make sense that the packed resources only count as one.
The supplement for the lift or the modifier for the enemies could both be issues.
As it was in both tries, and also it would be odder for the lift relic upgrade to lose resource counter.
For Gravitational Lift, it might be really difficult to detect what brought a resource to the Dome. Not that you would want to do this in practice, but if you have your Keeper bring something into the Dome manually while the Gravitational Lift is active, how could the game tell the difference between that and the Lift doing it on its own? Or if the Converter spits out resources in the basement, and some resources in the Lift smack them into the Dome just from momentum. Would those count?
For comparison, something like Drones or the Lift orbs that make resources completely uninteractable while being transported. It seems easier to count resources brought in by a Lift orb than to start looking at physics.
The Resource Packer seems like it could just be an oversight - if the counter is looking at the number of objects carried by Lift orbs, rather than the amount of actual resources incremented by the Lift orb, there you go. It might even be possible that the achievement counter is looking specifically at single resource objects and is completely ignoring Resource Packs - I think that's less likely, but you'd need to transport at least 800 (Packed) resources on an account without the achievement to test it.
In that case, if there is a way to rule out the (no enemies run) as a condition, then it be safe to say that both (relic lift upgrade) and (resource packer) disable the achievement counter?
So this basically has to be tested by the developers.
First run, I did a huge map, no enemies. I got the lift, did the “We’re gonna need a bigger lift” achievement (have 80 resources hanging in the lift). After I got it, I picked up the gravitational lift supplement and tried to get the “My good mule” achievement. I kept going for a good while (ended up mining about 500 resources) but couldn’t get the achievement.
After finding this thread, I did a second run. Huge map, no enemies. I got the lift again but didn’t pick up gravitational lift. After a bit, I got the “My good mule” achievement.
No clue whether resource packer affects it because I didn’t pick it up either time.
