This 'no mouse, but sometimes yes, but alt tab may fix' issue seems to be engine level... and in a few engines. Not that I've put effort into tracking games with the issue to find a pattern. Still, it's an issue that I don't think any developer has truly figured out the cause for... which is why I think it is at the engine level.
I've found that switching to 'window' or 'borderless window' can solve it... or if that is when it does it, using 'fullscreen' might solve it. But... sometimes, neither solves it.
I haven't even played the game yet, so I don't know if it happens there as well.
It happens on the main menu when I first load the game (I'm assuming it will be consistent in game but will have to verify).
Maybe not lol. It simply prevents me from easily starting the game since I have no cursor on the menu screen - and thus I simply closed it and moved on to familiar favorites (that work).
It turns out that I was fiddling with some settings on my steam deck that got applied on my desktop.
Specifically, in the options menu, under input there is a checkbox for "Use mouse in menus". I deselected this on the steam deck because it seemed superfluous but as it turns out once you check the box and apply the setting the mouse cursor comes right back.

As Esperologist mentioned, this is likely a problem with the Godot engine. You can navigate the menus using WASD and the spacebar, as Osprey suggested.

You can disable the steam cloud function for the game to prevent this unwanted synchronization.
First time starting the game, and the mouse cursor is shown until you move your mouse.
The invisible mouse cursor is still there, as you can still highlight and select menu options.
Changing to Window/Borderless/FullScreen does not help.
I notice that as soon as I press a WASD key, the mouse pointer suddenly appears, but as soon as you move the mouse again it disappears.
I see from previous comments here that WASD and space are the only required keys for this game, so I'll go ahead and see what happens if I ignore the mouse.
When I started the game, my character was continuously flying to the right.
I realized that the game was using my HOTAS as the default input, and my Joystick's throttle was set to 0%. When I set my throttle to 100%, my character started going left. (lol)
I set my throttle to 50%, and then my character stood still.
My mouse cursor then stayed active, and I was able to continue playing with WASD.
So the fix:
Check if your connected peripherals like joysticks/gamepads/rudder pedals/etc are not interfering with the game, or simply disconnect them when playing this game.
I solved this slightly before thanksgiving and just closed the game out after getting it to work and haven't touched it since. I'm not sure if there's been an update between then and now but unchecking this option today and restarting the game seems to load the custom mouse cursor without issue (so far - I've only done it twice). Regardless I'm keeping the 'default mouse cursor' so I don't worry about future mishaps with the custom game cursor becoming invisible again.

One solution to this would be to make the mouse pointer visible as soon as it is moved. And then have a timer on it so it cannot be disabled again unless it has been still for like 5 seconds.
