If I completed all the guild assignments on regular, does it mean I permanently missed out on some upgrades to my character?

I have several "keepers guild rewards" which I have not unlocked, although I have completed every guild assignment, which I did all of on regular, with the idea to do them on 'challenge' mode later.

Is it the case that I permanently missed out on the possibility to get the badges for completing those assignments on "challenge mode", and thus did not unlock the full potential of my character?

Alternatively put, if there is a way to get all the keeper's guild rewards, what is it?

To get all Guild Rewards you need to complete some missions on Challenge level.

no, you can do them again on challenge and get a new badge for it that looks like a pink diamond, it doesn't replace the old one though but you'd have 2 badges on the challenge one for normal and one for challenge diffuclty, and it counts toward the upgrades badge currency.

in fact if you want to 100% guild assignments you have to do all challenges on normal and challenge difficulty both

As Kanrie said, you can do missions again on higher level and get those badges too :)
