I could be wrong, but I think that how it works is that the first rocket will go towards the toughest enemy. If you send another before it hits, it'll go to the next toughest enemy and so on. That could be why it sometimes went to the enemy that you were targeting, assuming you were targeting the toughest enemy. Also, spacing your shots out might get the most value from each rocket. Once you get Restock Rockets, though, you don't need to worry about that. I just spam all of my rockets near the beginning of the wave so that the restock cooldown starts and I can eventually use them all again. On the final waves, I can even use them all a third time (maybe even a fourth time; I'm not sure).
I have not started on the Guild Assignments yet. I want to beat some regular Relic Hunt runs first on different difficulties and map sizes. Want to enjoy playing the game with no rewards first.
So on small maps there are no supplement chamber at all.
Supplements and gadgets are random but... once you get guild rewards such as 3 option offer, free reroll of gadgets/supps selection and especially water reroll for gadgets/supps, the RNG is mostly gone and you can get what you want, most of the time.
